You can go to Japan Immigration Department to lodge an appeal. You will need to write the reasons why your case needs to be heard and provide pieces of evidence that support your explanation letter.
The immigration officers will review your evidence and decide whether your application should be heard and go on back to the normal process.
Note that you can only lodge an appeal if your visa application was applied onshore. Tourist visas in most cases cannot lodge an appeal but you can reapply after six months.
1. What will happen if I reapply within the six-month period from the time it was rejected?

Hi mark same issue thy denied my visa today ,a little bit shocked , no reason at all applied for a tourist visa ,now am hearing 6months time ,Can I re-apply before the 6months time with a different reason ,and maybe not get denied ? Gud evening.now i knew the reason for our 3rd time of visa rejected..we apply for the same reason..but we been in japan.long time ago about 15years..we dont mention it in application.can i go to phillipine embassy.? To know the reason why they always rejected us.our family love to travel .its really a dream for us.since that were free from obligation to my children.me and my husband wants to enjoy and have pleasure in life..so i wish that japanese embassy would aware to travellers like us..dont be selfish to your country.but we filipinos are very heartwarming to welcome japanese people in the Philippines. It is so unfair that japanese enter in the Philippines without necessary visa.. So we felt very frusrated the result or our rejected visa .
I’m sorry to hear that but your visit 15 years ago won’t help if something is still not right with your application.
We have to accept that the Japanese do not breach Philippine immigration policies compared to the number of cases of Filipinos breaching visas in Japan and other countries.
Dear Mark, like you, I am a traveler. I’ve been to more than 50 countries (been traveling for about 13 years). Last December, I applied for a tourism/transit visa for Japan as I booked a flight from Tokyo-MexicoCity-Lima, Peru. My visa application was denied, even if I had been to Japan four times, last time was in 2014. I have an active US Visa and I’ve supplied them copies of my previous visas (Schengen/Australia/New Zealand). I’ve never been denied a visa application, so that had been my first so it came as quite a shock. All my letters of appeal were ignored, I phoned the consulate in Bangkok where I lodged my application (I’m Thailand based) only to be told to re apply again after 6 months. So, a little over than 6 months later, last week, I applied again for a tourist visa, and today I find the same application rejected again. I am not as devastated as last time, but I am in a restless and infuriated state, I just want to know the reason why. Because I have been wracking my head for reasons why they’ve denied me again for no apparent reason. Everyone I spoke to about this are in shock as well. Even the staff at the processing agency where I submitted my application were shocked. At this point, I want to know if I should lodge a complaint (addressed to who? My previous emails were never answered) demand an explanation, or whatever I should do, because I do feel that this is NOT RIGHT . Should I write the Japanese consulate in Manila? Japanese Tourism agency? I don’t know where to go from here. I just know that this is an INJUSTICE to someone who just wants to pursue his passion, and someone going through the right processes. And it’s my basic right to at least get a valid explanation why my application was rejected yet again. I will appreciate what suggestions you could give me. Thanks for the attention.
Sorry for my late response. Is this your first time applying at the Japanese Embassy in Bangkok? I tried applying in Ho Chi Minh and I saw differences.
